I have seen a tutorial on this before but i cant remeber where. It told you how to let you be able to go to
http://website.com/site/links instead of http://website.com/site/index.php?page=links whilt the folder links isnt actually a folder but a page.

You shouldn't have to go into any server files. It's done in .htaccess files which you can place in any directory.
As long as mod_rewrite is enabled (which it is on just about all hosted servers) it should work.
