We would like to build an application that will handle incoming mail before it gets to Outlook (using pop3 object). How can we disable outlook, so it won't get the messages from the server it self, while our application is running?

Good Ol' Platypus
Simply give a friendly message saying "If outlook, eudora, or and other email service provider is open, please close it now and press the Okay button."
Either that or close it yerself, use FindWindow and CloseWindow to do so.
Classnames of:
Outlook Express: "ThorBrowserWndClass"
Sorry, that's all I can do at the moment, my other comp has Eudora and Outlook installed on it.

Is there a way to keep the OUTLOOK (Audora) working, only prevent him from pulling the messages from the server?
We want our application to do that, and still have the OUTLOOK on for sending mail ect.
