First thing I'd do is put the server in a room that is locked shut. You can turn on auditing in Windows to check for deleted files. One thing I'd recommend though is make an image of the computers how you like it with somethign such as Symantec Ghost and every now and then, just re-ghost them. As for hardware, most cases lat you put a padlock on them so you could try that if you like.
I use Microsoft Visual Basic 2005. (Therefore, most code samples I provide will be based around the .NET Framework v2.0, unless otherwise specified)

Should also think about the ghost advice and maybe security cameras (even if just dummies) in the room with computers (post warning signs as well.

Make sure they have the little blinking light, you'd be suprised how many people get fooled by them, make them move would be good too with a little motor or something

Government department? That's comforting.
Its the other way with us (another gov dept) all our staff except me is too dumb to mess up the computer system, we leave that to our IT contractors.
I don't live here any more.
