Yeah, that occurred to me, too, when I saw the movie. Orbital crowbars would pretty much take care of the whole issue in short order, and we sure do tend to hold grudges.

To think, all humans wanted was the mineral underneath the tree.
Why didn't they negotatiate to remove the mineral discretely without harming the tree?
A very small group of humans or robots mining it when the Nav'i are out of the tree during the day.

because it's home-tree, you don't mine from home-tree until you blow the sh*t outta it. Besides the movie did a very good job of portraying the military as having only 1 motive, killing and blowing sh*t up. You know how the military is...

All the negotiations had failed. The Naavi wanted nothing to do with earthlings and so NO TRADE.
