What OS are you running? What server software are you referring to?
If you right click on the folders, can you see any properties or security information.
Have any new user accounts been created or permissions changed?
Are there any events in event viewer?

What you could do is copy all the data that you need (and that is yours) to some other place, then delete the entire FTP site (not the site, just the directory that if you FTProot). Then copy your data back, and update your FTP server

guys.. this is taking months to clear off all .. the depth of the folder is really tiring ...
is there any other better solution ? a program that can auto delete all of the weird folders without the need for me to clear one by one at the leafs of each directory... please advise

Try to just delete the folders. If they're in use, close down as many services as possible. If they're still in use, use process explorer (www.sysinternals.com) and kill open file handles to those folders.
If you can't delete because the folders aren't proper names etc., do scandisk on your drive, and tick both the options. It will scan at next reboot. Reboot and see if it removes any dodgy directories etc.

Just copy all your stuff out of the ftp root and into a temp dir
delete the FTProot dir
and and then create a new one
copy stuff back.
btw: all that happend is that your ftp got indexed by a ftp search engine.
